Reflecta RPS7200 autofocus issue

Hi there,
I have a Reflecta RPS 72000 with Silverfast SE Plus 8.0 1r42. I've been very happy with the scans so far. A few upgrades ago, I noticed that the initial splash screen stopped showing me the Image Source as ,Reflecta RPS7200, and now instead shows 'MF Scanner USB', although in the top right of the main programme screen it still refers to the Reflecta RPS 7200. Around the same time, I noticed that scans were softer than I expected. I have some test transparencies I shot of a test target using Velvia, and I compared some recent scans with some older ones and they were noticeable softer and lower in resolution, down from a subjective reading of 75 lp/mm to 50 lp/mm - I never use any sharpening for these slides.
So I played around with the manual focus option and found that I could increase the sharpness back to the old values, but that auto focus, even when choosing different areas of the slide, always gave me lower resolution. I was wondering if any of the recent upgrades had affected the auto-focus operation in Silverfast? Also, when using manual focus, and selecting an area and using 'update' the preview scan is sometimes a strange colour, as though only one or two colour channels are being shown.
Also, just another quick question, I find that using 'emulsion side up' in this scanner gives much sharper results, I'm assuming this this the correct way of scanning, the manual is a little vague on the matter.
