scanning B&W negatives failure

I use a Nikon LS-9000 ED and Silverfast Ai Studio 6.4.4.r2.
I have a series of old nameless 6x9 and 6x6 negatives.
Using negafix I have chosen Ilford HP5. This is saved as a frame set and subsequently inserted into the JobManager using auto adjust.
This worked perfectly for the 6x9 negatives. The scans have a nice contrast range (pronounced whites, and enough detail in the dark parts).
The same procedure fails on the 6x6 negatives (frame set Ilford HP5). The scans are almost completely black.
Scanning the negatives in RGB and subsequently converting to grayscale in Photoshop delivers excellent scans.
Any advise on what could have gone wrong would be most helpful.
