Scanning transparency (pos or neg)

Most often, when I scan tranparencies, I get better scanningresults (sharper, more colourful) using the glass plate instead of the transparency holders.
How is this possible? The scanner is calibrated using a transparency holder.
Of course... using the glass plate quite often causes Newton rings. Is there a way to avoid/get rid of them?
