When scanning on the glass flatbed, bottom drawer, should the negatvie be emulsion down or up or does it matter?

Although scanner light is unbiased, and either side will work in scanning, you should place negatives with the emulsion side down, remembering NOT to touch or scratch the emulsion. Scanning with the front (aka base side) down will result in your image being mirrored with text reading backwards (not a problem in these days of Photoshop).
It is also recommended to stick to a routine of inserting, scanning, and labeling the negatives in the same fashion, although this is personal preference / organized professionalism.
