newbie troubles

I'm not sure there's a way to do this, but I'm sincerely hoping so.
When I start a prescan and I watch the progress of the scan, the image looks pretty close to perfect as it's scanning. I'm excited and all's great with the world.
Then, when I go to draw the frame around it, the image is suddenly thrown completely off. levels and color are all out of wack. How can I draw the frame and retain the look of the image that's there?
Also, is there a way to draw the frame around the part of the image that you want to have the "auto" levels done and leave them at that setting then continue to resize the frame, but retain the settings without it constantly readjusting?
