I'm not sure to correctly understand something: If I scan with 48 bits HDR Colour, why is there the Internal profile (for me Adobe RGB (1998)) that is embeded and not the Scanner (Transparency) profile ?

It all depends upon the way you have the CMS dialog configured. The following might help you better understand the various options.
