Scanning Resolution

I ahve been using Nikon CoolScan 5ED with SilverFast Ai software for several months now.
In general I'm happy with it. But sometimes scanning slides or B&W negatives I see after sharpening in PS a kind of moiree in the results.
I'm not shure if this has to do with my resolution presetting.
There are 2 possible ways to define the resolution in SilverFast.
I can either define 4000 dpi with scalling 100% or define the final picture sizing first and choose the resolution for this final size (Example 360 DPI).
Which way is the better/right one?

Many people scan at full resolution and let PS resample to the desired output resolution, then sharpen. By reputation, PS has a better algorithm.

degrub is correct with regards to using Photoshop. You will have to give both methods of setting resolution a try and see which provides you with the best results.
