Problems using version 6.0

I have just upgraded from v 5.02 (I think) which came with my Polaroid SprintScan 120. I have used the old version for over 2 years without any problems and with great results but have just upgraded to version 6. Until now I have only scanned 6x6 B&W negs and 6x6 Colour trannies. Having just shot some colour negs, the results in v 5 were not great so I upgraded. But...

I have made sure that my settings are the same as in the old version and have double checked against Ian Lyons' site. The scanner is calibrated with the IT8 target supplied, Adobe RG is chosen as the colour space etc. But when scanned in 8 bit (at 360 dpi giving a file size of about 100MB) the negs (Kodak Portra 160 6x6) look horrible - as if there is a coarse mesh screen over them - totally unusable. However at least they appear to resemble the prescan. If I try and scan in 16 bit they come out very light and with a horrible green cast over them even though they look fine in prescan (which was the problem in the old version).

What is going on - anyone got any ideas?
