The "save" commands (in various dialogs and popups) are saving the settings into preference file. These settings will be available at later sessions, als long as the preference file itself is not corrupt.

When I make "complicated" (I mean a lot of) changes in my settings, I normally leave the plugin after all changes are done and reenter it again. Leaving the plugin, saves all working settings to the preference file and they are available when I reenter SF. Again, this only works, if the preference file is not corrupt. Actually the settings will be saved when you hit the "SCAN" button and before the scan is peformed. However, whether the settings will be saved or not depends on when the crash happens in the workflow.
