I continued fiddling with my configuration after posting this message. Quitting and restarting the application or fiddling with the settings didn't rectify the problem, but, as you suggested, deleting the preferences and restarting did the trick. It hasn't reoccurred.

Hey, What scale factor are you using for these scans? If it is more than 100% then you might be forcing image interpolation, which I have found to slow things down. Multiplying the scale factor times your desired output resolution gives you the actual resolution your scanner will use. If I want to ...

What does SilverFast tell you the file size will be? I upgraded to SilverFast 6.4.3r6b and ran a number of tests to look for correlation between scan settings and the computer locking up.
