What' are the best suggested settings to use when scanning B&W 35mm qnd 6X6 negatives with the 9000? I noticed that the IT8 calibration targets have gray scales attached... but are the IT8 profiles even used used when scanning B&W?

Yours is a relative question, there is not an absolute answer or a "best setup" for scanning B&W negatives. It all depends on what you want to achieve, which outcomes are you expecting and what are you going to do with your pictures afterwards.
About the IT8 profiles, they are used as long as you make positive scans, if you switch to negative then the Negafix color profiles will be used instead of the IT8 profiles.
