I would like to be able to retain all of the negative image i.e. scan the complete negative frame with a black border
It’s possible on both vertical ends of the frame but not the above/below of the horizontals.
Could the frame windows be made slightly deeper allowing the user to set the borders?
It’s being able to see the whole negative that’s important (not the width of the black border)

No, this is not possible. The scanner's sensor can only scan the area shown in the preview.
This is also why slides and film can only be scanned in one direction.
