Whilst scanning (predominetly dark images) I am finding that I am getting a lot of noise in the shadow areas. Is this due to the settings that I am using or is it the limitation of the scanner?
Are there any methods of reducing digital noise during the scanning process?
Any help would be gratefully recieved

Your result is quite probably due to the limitations of the scanner. When scanning dark images you evidently increase the sensitivity of the scanner which at some point will lead to noise. Even though the Microtek 3600 has a very good Dmax.
One simple and comfortable method is the use of GANE, the SilverFast Grain and Noise Elimination.
