Newbie to Scanning

Am using my new 4870 for first time and having some trouble. I scanned my 2 1/4 trans. into PS CS using Silverfast AI. No modifications were made. The image was enlarged to 13x19 and though the color looked really good the image quality was terrible. The entire image showed pixelation (jagged edges) everywhere. I did notice that in PS the scaled image size was 600%. Being medium format I would have thought it would have held together fine though. I'm sure I'm missing something.
Also, when placing the trans. into the carrier should the emulsion be facing up? When I place it down the image is reversed. Can anyone give me some advice?
