I have solved the problem.
The problem was related to the Epson ?plastic? negative holder and not to the Silverfast software.
If the negative holder is kept absolutely flat during scanning (by force) then the ?shadow effects? disappears.

realizing that you scan with 3200 dpi I would like to alert you that you have exceeded the true optical resolution by far. Every scanner manufacturer publishes resolution values that are deluding customers leading to wrong expectations. The true optical resolution for your scanner is in reality less than 2400 dpi.
So for good quality scans I recommend not to exceed the true optical resolution of the Epson Perfection 4870.
